The Magpies brought an end to an 10-match unbeaten run by Bolton when they last locked horns at St James Park just over 12 months ago.
Midfielder Lee Bowyer headed United in front, Stelios Giannakopoulos levelled with a well struck volley, and Kieron Dyer pounced on a loose ball for the winner.
The Tyneside club are yet to lose a home Premiership match against the Trotters, having won five and drawn one of the six previous meetings.
Wanderers have not won at St James' Park since a 0-2 top flight triumph on 24 October 1959. But they do have the chance of a first Premiership 'double' over Newcastle and fourth ever over them, having won 2-0 at the Reebok in August.
El-Hadji Diouf and Stelios Giannakopoulos both scored to pile the misery on manager Graeme Souness, as his side turned in an embarrassing display. It's 53 years since the Trotters last enjoyed home and away victories over the Toon in the same season.
